ASM analysis detects ASM regions based on the results from the alignment of BAM files (obtained using BatMeth2) and returns information of the detected ASM regions. Users can select the specified chromosome region and DNA methylation context information based on their needs (allowed upload file size limit: 10 MB).
The following information is needed for the ASM analysis:
1. BAM file :
Bisulfite-sequencing reads alignment results (sorted bam file containing MD:Z tags; this file can be generated using BatMeth2:calmeth);
2. Methratio file :
Methratio file, file showing the DNA methylation levels (format: chromosome position strand context Ccount coverage; this file can be obtained using BatMeth2:calmeth);
3. Chrom positon for analysis :
Chromosome position for analysis, the defined chromosome region that should be used for analysis and visualization;
4. DNA methylation context:
The selected DNA methylation context (CG/CHG/CHH/ALL) for ASM analysis.
