CpG islands can identified using the following variables:

1. Window size:

The percent CG content and the observed CG frequency within a window with the defined size can be calculated. The window is moved down the sequence, and related statistics at each position to which the window is moved are then calculated.

2. Minimum length of an island:

This variable defines the minimum length of the identified CpG islands.

3. Minimum observed/expected:

This variable defines the minimum average observed-to-expected ratio of C plus G to CpG in a set of 10 windows in the identified CpG islands.

4. Minimum percentage:

This variable defines the minimum average percentage of G plus C in a set of 10 windows in the identified CpG islands.
